I'm leaving this sunday to San Jose, to start my trip of a almost 3 months and am planning to end in Mexico City.
Do you think that 3 months is enough to actually take the time and enjoy every country? Or is it better to skip one or two countries? I really want to see the boca's del toro in panama too.. does anyone know if it's worth the bus ride?

No, not if you want to enjoy Mexico too. Of course it's possible, you'd just have to miss a lot. Southern Mexico alone needs six weeks to do it justice. Here's what I would propose (a little more than four months):

-One week in western Panama (Bocas, Boquete, Volcan Baru).
-Two weeks in Costa Rica.
-Two weeks in Nicaragua.
-Two weeks in Honduras (unless you dive, in which case make it three).
-One week in El Salvador.
-Three weeks in Guatemala.
-One week in Belize.
-Two weeks in Mexico's Yucatan.
-One week in Chiapas.
-One week in Oaxaca.
-One week in the colonial cities south of DF.
-One week in DF.

You can see a lot in three months. I would suggest heading north, though, and missing Panama. I like Panama, but it's not time effective to go backwards and then forwards. Also, you can skip Belize, if you are lookin for only a latin experience, as Belize is more Afro/Anglo.

Felix is right, you will never be able to see everything in three months. But you will never be able to see everything in six or ten or 24. You have the time.
