Alrighty...I'm leaving Amman, Jordan on my way to Kathmandu. However, in order to get there, I am connecting through Bathrain, Dubai, and Oman (good news was the ticket was the right price). Here's my two-part question:

1.) Do I need visas for these countries, when I'm just passing through the airport and the longest layover is about 2 hours?

2.) How do I do this with an Israli stamp (even without an Israli stamp, I'll have an exit stamp from Egypt and an entrance stamp from Jordan)? If they deny me entry into the country, but I'm leaving in 2 hours, does anyone know how that will work?

As far as i know, if you stay INSIDE the airport waiting for your flight, you'll be able to make the trip. Some countries require a visa even for transit. In that case, see the individual country requirements for a transit visa. Going out is probably not a good idea, especially with a two hour layover.

Israeli visas are a bit trickier in the region, so I WOULD check for the newest requirements from the horses mouth, so to speak.

If you have a look at www.projectvisa.com (which I've done for U) Bahrain, remaining in transit area you do not need a Visa, but there is mention of no admittance with an Israeli stamp.
If you do not have to leave the transit area, they may not need to know.
Israelis are aware of their stamp problems and unless you've already got it in the passport, they mau be loathe to put it in for you or suggest you may have a loose piece of paper to stamp - hell, hold out your hand and have them stamp that.
If you get there with one, all they can do is jump up and down and tell you to leave on that flight you already have.

UAE (Dubai), you can get a free visa on arrival (barring that Israeli bit maybe, tho no mention of stamp, but Israeli nationals barred) which would be good because Oman recognises the UAE one too.
And this thread confirms that you should be OK there.
