I am planning a trip and will be traveling in Thailand in late May and early June and will be in Malaysia early June as well. We have reservations at a resort in Phuket for a week (May 30-June 6). I have read this is rainy season and am a little worried about the weather. Does anyone have any experience traveling to Phuket at this time of year? Also we will be in Malaysia in early June and was wondering where we should go and what we should not miss out on. Is the weather in Malaysia this time of year bad for hitting up some beaches?

Malaysia has fairly good weather all year round. The rainy season means that it rains up to four hours a day, then stops. At the beaches, it means you may have to cut your sunbathing short, that's all.
If you're in the mountains, its less unpleasant than in the jungles.
Now, I recommend Kl for a few days, not too many. The food there is quite good, chinese and otherwise. You MUST go to the Batu Caves. They're unique in the world, what with a buddhist temple carved into the very rocks, and their unique ecology. Its an easy bus ride from the center of KL, and then you climb the stairs.
I liked Taman Negara national park quite a bit as well. There is plenty of cheap lodging right across from the park. The restaurants never get flooded out. Many of them are on pontoon rafts! Its delightful to eat a good meal on a raft. Also available there are jungle tours, long and short, as well as relatively inexpensive tubing down some mild rapids. I found it fun to go down in a life-preserver, rather than take a real raft. Watch out for the shallow section if you do this!
